I use GoodReader a lot as well.
FYI: The latest version can email a PDF with flattened annotations embedded 
that can be seen in Skim.
Is this what you wanted?

It sounds they added Line annotations, except they did not encode this as such.

Ok, thanks, maybe that's enough for them to fix it.  This has been a
severe bug for years.
