I just tried that - emailed a document to myself with flattening and
looked in Skim.

This would work if I need to send a document to someone, thanks!

However, I normally transfer the GoodReader PDFs back to my files for
long term storage.  This creates a dilemma.  The files in storage need
to stay in a form that can be adjusted.  That means that I am guessing
that I should not flatten them or GoodReader won't be able to modify
them again.  But if I want to give the PDF to someone I would have to
transfer back to the iPad for flattening.  That's very awkward.

It seems to me that if GoodReader can flatten, they might be able to
replace their non-standard marking by standard marking.  It may be
that the callout code has to be specialized to be able to be adjusted.
GoodReader: can you do this?
