The Delete key will delete entries from that list, but you have to select one or more entries to delete first. I know this is unusual for a list, because usually just arrowing through a list will select entries. In Skype, the selected entry is the one shown in the Skype window, at least in Default view. If Skype selected an entry every time you hit an arrow key, navigation through that list would be very slow.
So if you're not using scripts, delete a Conversation, or Inbox, entry by pressing Space to select it, then Del to get rid of it.
