In addition to the "automatically adjust" checkboxes someone else mentioned, there's an Advanced button that brings up a dialog in which you can specify the order in which Skype looks for sound devices. I don't know if that will solve your problem, but you might try telling Skype to look first for your headset before it looks for the internal device.
