I did a similar thing when I added a faster drive to my system. What I
did was to put the drives the way I wanted then booted into my system
with my rescue disk and then told lilo to use the master boot record
(MBR). This worked fine in my case. If you have already tried setting
it up in the windows boot record I would boot with a DOS disk after
swapping the drives and then do an fdisk /mbr first to replace the
DOS boot record then boot with the rescue disk and install lilo in the
mbr.
NOTE: For some peculiar reason lilo has problems with some windows
installations on some drives - only had the problem once or twice, but
ended up having to create a boot partition in the windows disk and
install lilo in the boot record there.
