What version of Thunderbird are you using? I know that the latest Ubuntu still has 1.5 in its repositories. I myself have downloaded a binary version of 2.0 from Mozilla and it works a treat. It notifies me when I have new mail with a nice passive pop-up in the bottom-right corner of my display.
