I had something like this with some TV episodes. Are you absolutely certain they're not in a playlist (e.g. purchased) that is set to sync? or favourite artists or some other arcane checkbox that you have to scroll around to find?

I agree they shouldn't...but in the interests of sanity... iTunes has so many holes and every time they change it they add more (e.g. navigating now is a nightmare compared to yesteryear - you can't even see those checkboxes half the time). Definitely Apple's worst software, for me, by miles...
