One thing that might help is to select the Trash, select everything in it then press backspace to delete them all fully. Quit Mail and see what you find.
keep an eye on the Activity Monitor or whatever it's called in Mail. Put the stuff in the Trash and let it finish saving it all up to the server before doing anything else.
I don't know if Mail still lets you rebuild mailboxes as it used to, but that would be a good idea if it does.
