Plain reboot after patching is needed for all patches to take effect - some files are 
replaced and come 
into action only after reboot - it's described very well in READMEs, accompanying 
patches.
Doing reconfiguration boot after upgrading the system, is not a good idea as you see. 
The system is 
not in consistent state and some mishaps can occur. 
Be more precise next time,
