Having data_dir empty is fine. The default will work for most cases where the index and snapshots are kept in the standard directory. Cab this problem be reproduced? If so, can you run snappuller in debug mode with the -x option (bash -x snappuller)? That should give some indication as to why the snapshots are put in the wrong directory.
