Dear Natalie, So I have tested the revised version of Trapper 4.2.1.
At first sight, it seems that the problem with the indexing of the large files is fixed: the "offset id" and "indexOffset" are back to positive values and the resulting profile mzXML file can be searched now with MSBID.
