Thank you Jimmy! I don't know that mgf files can be converted from
mzXML. I have a perl script which can generate mgf files directly from
thermo raw data. I searched these mgf files through mascot. Then under
peptide summary report, these  mascot search results can be output and
formated as pep.xml files.
