Hi Joe:
I did convert mzml files. the problem is that the error showed up when I click 
the xpress ratio in prot.xml files. If I open the pep.shtml and click the 
xpress ratio, it is fine and showed me the chromatrography information for this 
peptide. This will not work if I open the prot.shtml and click the xpress 
ratio. The ASAP ratio is fine and I can open them and see the chromatography 
information.

Are you able to view the mzXML file directly using the pepxml viewer (by 
clicking on the link in petunia next to the filename).  But come to think of 
it,  did you convert it to mzXML or mzML files?

gave me some error before, and finished successfully.

Now there is another problem, I can not open xpress ratio to look the details

Eileen,

It appears as some of the recent changes to the code base correct your problem 
(well at least on my system).   So what I've done is copied the executables up 
to the ftp site.   Could you make backup copies of your existing versions and 
replace them with the ones on the ftp site.  The typical directory you would 
find these files in is C:\Inetpub\tpp-bin.
