Hi Rachel,

This should be possible.  However, you are not using the latest version of
the software which may have fixed some bug you are encountering.  Also,
iProphet only works on complete pepXML files processed through
PeptideProphet first.  Are you sure that your files are complete and there
wasn't an error in the processing before iProphet was envoked.  Please
check your pepXML files for completeness.  You should check the tail ends
of your pepXML files for proper pepXML closing tags and look carefully
through the PeptideProphet execution error messages for any clues to the
source of the issue.  Unfortunately, with the information you've provided
the source of the error is not immediately obvious. Please describe your
settings running PeptideProphet and if you see any erors there.  Please
post any output or error upstream of iProphet to help troubleshoot the
exact issue here.  You might also try to isolate the issue by combining
subsets of the 300 files to narrow down the source.
