Hello Emma, According to this, X!Tandem is indeed able to process MGF files: https://www.thegpm.org/tandem/tandem_install_faq.html#faq6
Do note that the TPP GUI (Petunia) only allows you to choose mzML/mzXML files as input, so you will have to run via the command-line. Also, any downstream TPP analysis also requires mzML/mzXML files.
