Use Library Views. Scan your whole library, then using Advanced Search, create a library view for flac, and one for mp3. You can then use either flac, mp3, or all your library. Instructions for creating a Library view for flac 'here:' (https://forums.slimdevices.com/showthread.php?111797-separate-libraries&p=968966&viewfull=1#post968966) *Step 4* in the instructions is where everyone seems to get stuck (like you did), ignore all the tabbed pages, you won't see those again. Then you can create a Library view for mp3.
