Yes, it applies even then. The mysb.com integration setting determines whether or not some of the changes you make in player settings when connected to mysb.com get carried over to SBS, and vice versa. See post #43 in this thread (http://forums.slimdevices.com/showthread.php?t=74819&page=5) for a list of the settings that are affected.
By the way, earlier I told you how to force the connection to mysb.com using the web ui. Using the SB Radio or SB Controller you can force the connection via Settings > Advanced > Networking > Switch to mysqueezebox.com.
