I think this is not a protocol matter but pop3 daemon If I'll tell to daemon that Spam or Thrash is your INBOX than server gives emails from there to the client

SquirrelMail does not use POP3 protocol to access mailboxes. POP3 protocol (http://www.ietf.org/rfc/rfc1939.txt) does not provide options that allow access to other mail folders.
