we're using JDS2 and realizing similar effects - minimizing all windows causes sometimes a session loss, for example. There's no real solution we have found at this time.
The Linux version of SRSS 3.0 seems - in our experience - not to be as stable as the Solaris one. And because it's missing some useful features (USB mass storage support, SNMP monitoring) we'll personally move back to Solaris soon, unfortunately.
