FWIW, I keep a dummy pref at the bottom of my user.js :

  // test to make sure this file is really loaded
  user_pref("01.user.js.file.loaded", "OF COURSE!");

If I ever open about:config and don't see that at the top, I know I've
introduced some error into user.js
