Is this a bug or just my own error?
Delete the freenet config file, re-run the ebuild config, and after it asks you for the port wait a _VERY_ long time. I've seen it take 5 minutes to prompt me for it, so be patient.
It's actually caused by a bug in the ebuild file. I don't currently have freenet on my Gentoo machine, but I'll look at the ebuild to see if I can remember where the problem is.
