I would look at the brand of CF card. Early on when we started using pfSense and m0n0wall we had problems with several brands of cards and I remember Kingston being one of them. The pfsense embedded version, which is recommended for CF installs, mounts the filesystem read-only, and remounts it read-write when making config changes or committing RRD graphs to the CF.
