Yes, HTML elements that have the same z-index (by default) will stack in order of where they are in the DOM. So, you need to have them set with position:absolute (or relative) and change their z-index manually. This is really not a SWFObject or even flash issue (aside from needing wmode), but a CSS authoring issue. You might try asking at some DHTML forums.
