It is possible to dictate what happens when an internal or external link is pressed in the converted file. See,

Ripping a pdf into individual swf pages, destroys that pdf's table of contents, so references are then lost. To be perfectly honest, I'm not quite sure why you would expect pdf2swf to retain this information when you ( and your flip book author ) choose to destroy it. It is perfectly possible to load ( on the fly ) a pdf2swf converted swf, in it's entirety, into a viewer. The original toc is thus retained, intact. An obvious conclusion to draw might be, find yourself a more appropriate flip-book viewer!
