We were having a problem about a year ago FTP'ing files from MEDITECH similar 
to what you are describing.  This may help.

MEDITECH Response:

MIS DTS 4603 (ch.1080) will resolve this issue. With this DTS changes have been 
made to MIS Spool Group Dictionary and the Copy Spool File To FTP Index and 
Send routine.  This will allow the site to select to send a file as an IMAGE or 
TEXT file. IMAGE files contain all the characters that are in the spool file. 
TEXT files have all the non-printing characters removed.

The Meditech auto FTP does strange things the worst of which is add characters 
to the file.  This way I can monitor the FTP transfer and my script can deal 
with any problems that may crop up.  For any script to be truly reliable it 
must be able to handle any error.  Thanks!

Is this in Meditech Magic?  If so you can create a spool group that is an "FTP" 
type, once the file is sent to spool the FTP takes care of itself.    Sounds 
like you are using 2 programs when you could get away with one?

Is this Meditech?  If so what I do for Meditech Magic is I set up a spool group 
to be used only for the files I will FTP.  After the file is spooled my script 
goes into the Manage Print List routine and gets the spool number of the first 
entry then goes out to the FTP routine and sends the file.  Once the file has 
been sent successfully go back to the Manage Print List routine and remove it 
and then check if there are any more files to send.
