Have you opened the 'Manage IMAP folders' panel and hit the reset button and then close so that the folder tree is updated?
I just tried that and it didn't change anything. Oddly enough, the messages in TB!'s Inbox are nowhere to be found on the IMAP server when I check it using Thunderbird, and messages in the TB! "sent" folder show up in the "inbox" in Thunderbird. Grrr.
Allie, you seem to have better luck than most using TB!'s IMAP features. Are there any special (i.e., non-default) settings for synchronization, etc., that you're using to make it work for you?
