The reason is that both, the old and the new version will search for *tex.pool. TeX is not designed for dealing with different versions to be installed at the same time. To install a new version of pdfTeX, just compile it, copy pdftex and pdfetex (the binaries) to the place where the old versions are, do the same for pdftex.pool and pdfetex.pool, run "texconfig init".
