Graham It can be a bit tricky, but I can usually get area and point symbols to plot under/over area water without one completely obscuring the other, but sometimes it just does not work.
Not sure if the transparency/opacity settings on scraps affect it. If you have a custom sump/water definition, I imagine it is possible to code it so that it would always be opaque to any entities drawn below it. As you mentioned the order of entities in the th2 file can affect it, as can -place top, -place bottom.
