Nick,
the folders structure is not so important if you use correct .th file paths for 
input command.
I use input xxx.th2 only on base level of surveys. If I need to use a scrap 
from a .th2 file I use the full addres of such scrap:

to call from overall survey named "survey_of_big_country" where it is inputted 
file <big_mountains.th> with survey "survey_big_mountains" in it only "scrap1" 
from file <cave1.th2> inputted in file <cave1.th> in "survey1" I use such 
address:

scrap1 at 
survey1.survey1+2.survey_big_passage.survey_big_system.survey_big_plateau.survey_big_mountains

Probably this could be more clear how therion is looking for data.
