I am one who has stayed current with the latest supported release of TB and I am using 3.1.6. I am also using the GMail add-on 0.6.6b11. With these and with the default "standard view" setting in my GMail account the add-on continues to receive multiple messages stacked up in the GMail Inbox and to to perform deletions in accord with the TB settings.
With thanks to Gil for explaining to me recently how to move to the "html view" in my GMail account I just did so. I set the account to default to the "html view". I then loaded up the Inbox with 5 messages. However, when I then started Thunderbird no messages were downloaded from my GMail account. Deliberate attempts to get new messages for the GMail account responded "No new messages on server". I exited Thunderbird and on the Web set the default view for my GMail account back to "standard view". On restarting Thunderbird all the messages in the Inbox downloaded. So, while I have not been able to duplicate the problem encountered by Gil I can report that there is, for me too, a difference in behavior of the add-on depending on the default view selected for my GMail account. Differences in results for Gil and me suggest there may be other settings involved as well. Just as a by the way - I have repeated these tests a couple of times to confirm consistency - they were.
