Hi I suspect you will find some easy to fix stuff as you go through the 5370 short of a full re-alignment. On my 5370's the only way to "see" the 20 ps resolution is to run a fairly large number of measurements and look at the standard deviation. If you are at 40 ps on that basis, it likely can be tweaked. If you are at +/- 40 ps on individual readings, all is well, don't mess with it.
