Mark, The jitter is always around 35ps, typ.
I think, you won't change anything on the latter parameter by re alignment, because it's given mainly by the jitter of the Time Interpolators and the zero crossing detectors.
The alignment procedure mainly calibrates the absolute T.I. accuracy to < 1ns, perhaps to < 100ps in conjunction with this special switch box (don't remember its designation).
