Yep, the source port is always 123
If I drop the packets, the queries slow to once every 15 seconds.
The second I reply to them, it shoots through the roof again with
packet rates.

Even so, nowhere near 3000 queries/sec. I doubt there is any
misconfiguration that will make ntp send that many requests. Debian does
use the ntp.org version.
OTOH, you may be seeing the results of a NAT box; were the queries
coming from port 123?
