I just noticed that commons-dbcp-1.1 has a memory leak in it (http://issues.apache.org/bugzilla/show_bug.cgi?id=27465). I believe that's the version that ships with tomcat-5.0.25. If you're using DBCP for your database connections, you might want to check that. It's something I've just stumbled on and I don't know if it has any relation to anything, but it sounds like it'd be worth looking into.
