I believe this was resolved in Debian and in Ubuntu as of yakkety and newer. pps-tools is a build-dependency now and the kernel has has CONFIG_PPS=m for a while.

Additionally, all PPS-related headers (e.g. "timepps.h") are missing in Ubuntu such that re-compiling with the ATOM refclock-driver is not possible either. ==> in it's current state, PPS kernel support is NOT usable in Ubuntu.
