Mp3tag will not write ID2 tags to Flac files. If there are ID3 already present then it will leave them alone, but it never creates them or saves data to them. The only application that I've seen write ID3 tags to Flac files is EAC. Make sure you untick the option in EAC to write ID3 tags when you rip a CD and encode with Flac. As amcluesent says above, removing the ID3 tags is awkward, but it does work.
