As Ryan did before, I strongly suggest looking at Agilo for the likely source of the issue. I know from own experience, that either ' stray old templates in <env>/templates or * Trac plugins create such rather strange and hard-to-trace-down issues. Did you try meanwhile with Agilo disabled? For what its worth, I already did some upgrades from Trac 0.12 and 0.13dev to 1.0.1 and even 1.1.1, and had nothing more than the aforementioned trouble, nothing originating from Trac core.
