This issue still occurs in linux-source-2.6.28-4.11 kernels (jaunty) Thanks for the workaround, fishor. I was trying all sorts of crazy things like editing modules.dep and using modconf, but I later found out that most of my work wasn't applicable because update-modules is "deprecated".
BTW, this problem was really easy to solve on Arch Linux.
