I then switched to another user (without logging out of the first
account), and now notify-osd has two processes, one for each user and
none for root. The notification is appearing correctly for screen
brightness now (ie only one appears).

So it does seem likely that the root process is causing the second
window. But why would there been a root notify-osd process? In case it's
relevant, I rebooted recently (this morning) with an external monitor
attached (which isn't attached any more; but I've restarted X since then
although I haven't rebooted linux), and I've done 'sudo -s' in gnome-
terminal to get a root prompt.
