As you write in your bug report https://launchpad.net/ubuntu/+source
/xserver-xorg-video-ati/+bug/68497 it only happens sometimes, not
everytime, so that sounds like a different bug.

What you can try:
- If you set the AGP speed in the BIOS from 8x to 4x, does the bug disappear?
- If you comment out the line 
# Load  "dri"
in the modules section of your xorg.conf (while AGP speed is set to 8x in the 
BIOS), does the bug disappear?
- If you add 
Option "AGPMode" "8"
to the device section of the graphics card in the xorg.conf (while AGP speed is 
set to 8x in the BIOS and dri is not commented out) does the bug disappear? 

If none of these three things makes your bug go away, you must have a
different problem. The duplicate marker is incorrect then.
