This doesn't look like a bug in alacarte. The .desktop/.directory file is created correctly in $HOME/.local/share/applications or desktop-directories when you rename an entry. However the change is not picked up by gnome-panel. A recompiled gnome-panel without any patches doesn't have this bug.
