You can have Unity2D with Compiz (please do a quick "ps aux | grep metacity" just to check), though it ideally shouldn't happen.
I'm completely unable to reproduce anything like this. When the Launcher stays stuck open, it is still responsive? Can you launch new apps? Right-click on tiles and get a menu? Drag the launcher icons up/down? If you bring up a terminal (Ctrl+Alt+T), type "killall unity-2d- launcher" the launcher should relaunch and work normally. Does the highlight bug reappear again?
