The overlaying approach is quite disturbing - we try to avoid packages
poking in users' directories. Why is it necessary - can you not prepend
a directory to XDG_CONFIG_DIRS and use a system location? Generally
things should be looking (or copying from) there.

What have you done with those desktop files? How do you plan on keeping
up to date with changes in the packages they come from?
