The packages that have overlays do not have system configuration capabilities. Previously I was putting the configs into /etc/skel but some sponsors were uncomfortable with that, and reasonably so, so I made the overlays. The overlays only work in a MATE sessions and will not overwrite pre-existing configuration. This overlay approach was previously approved by a sponsor. I am working withthe upstreams to add system configuration to the applications.
Again the desktop files onlh affect the MATE session. Some are now hidden in MATE because they are directly integrated or the categorisation has been changed slightly to remove duplicate menu entries or correct the placement in the System menus.
