After waiting a while whatever is slamming the machine's memory stops,
and I'm able to run commands.

Running the update again fails immediately:

minfrin@syslog01:~$ sudo apt-get update; sudo apt-get upgrade; sudo apt-get 
autoremove; sudo shutdown -r now
sudo: unknown uid 4000: who are you?
sudo: unknown uid 4000: who are you?
sudo: unknown uid 4000: who are you?
sudo: unknown uid 4000: who are you?
