I can also observe the issue if I create a custom shortcut with command 
"thunderbird".
However if I use/redefine the existing shortcut for "Launch email client" (in 
the Launchers category), then the issue isn't observable.

The difference lies in the way thunderbird is invoked. For the existing
"Launch email client" shortcut, unity-settings-daemon invokes the
default mailto: URL handler, which calls
g_app_info_get_default_for_uri_scheme("mailto").

I guess the DE (Unity or others) can't easily match a starting process
for thunderbird to an existing desktop file, whereas in the case of the
mailto handler it definitely has all the information needed.

I'd suggest using the existing shortcut and redefining it to suit your
habits.
