It's not specific to gnome-terminal. Mutter has a feature that if the initial size of a window is quite large then it maximizes that window.
(I faced this problem with Firefox a while ago. Firefox remembers the last window size and opens the new window at that size. I prefer to have my Firefox at a quite large, but not maximized size.) You can turn this off in dconf-editor under /org/gnome/mutter/auto- maximize.
