I agree that this behavior is a bit odd, usually stuff in /etc/ overrides files of the same name in /usr/lib (as known from systemd for example). I brought this up in the past, but it was rejected back then by @vorlon for being a breaking change.
And as you found, the current behaviour is clearly documented, so it's OKish as-is.
