I believe you are looking for something like notify-send: notify-send "Title of pop-up" "Text of pop-up"
(screenshot of one at http://jerichokb.files.wordpress.com/2008/01/screenshot2.png) I suppose you would ssh into a machine and run it from the command-line? I have no experience of ssh, so couldn't tell you about that, but I've answered one half at least!
