Something like web-fonts which IIUC have some additional metadata or such enabling their being downloaded and used is in order: a TTF with characters in the PUA with override UnicodeData.txt (and IndicMatraCategory.txt etc) files all packed into a single unit, perhaps included in the font file itself as tables (like PROP), and applications providing for such PUA customization would be able to read such tables and do the right thing as expected by the user and provided for by the font author.
